Story

Premise

• Sonic and Shadow, in a reverted, classic-style state, must stop a new foe far more dangerous than Eggman -- Dark Chaos, an evil god (that was trapped in the Chaos Emeralds, but had been freed after the Chaos Emeralds cracked) who threw the world into despair and devastation and plans to enact revenge on Hedgehogs, for being defeated by Hedgehogs long ago in the past.

STORY IN DETAIL

Prologue

EGG SPACE BASE -- A HAZY MEMORY

The story appears to start at the end of another story -- Sonic (appearing in the style of Classic Sonic, as do others in this scene), in Super Sonic form after attaining all the Chaos Emeralds, storms Eggman's Space Base to defeat Eggman and thwart his latest plan of world domination. He succeeds in defeating Eggman, but Eggman tricks Sonic into being caged, taking his Chaos Emeralds. Also caged are Amy, Knuckles and Tails. Eggman uses the Chaos Emeralds to power a death ray. He presses the button, attempting to use it to finally kill Sonic and his friends. But, the button does nothing. Confused, Eggman keeps pushing the button -- until suddenly the Chaos Emeralds crack and lose color. Everyone is shocked and turns to the Emeralds. The Emeralds turn a darkish purple, and an ominous haze emits from each emerald, merging into one. This haze takes on a horrifying yet mysterious form and declares itself as "Dark Chaos". It says that after centuries of being trapped in the Chaos Emeralds, the Emeralds finally had be used so much that they could not contain Dark Chaos anymore. Dark Chaos then says that it will enact revenge on the world for sealing it away, and destroy all that is cherished. It proceeds to move around in space at the speed of light, destroying planet after planet, star after star. It then proceeds to destroy the space base, breaking it into tiny debris. Before Sonic can even see the worst happen to his friends, suddenly he is whisked away by a mysterious light and is dragged into a portal.

RESTORATION ZONE -- THE CALL TO ACTION

Sonic then wakes up in an abstract and liminal realm, with its backdrop being nothing but blank whiteness. He struggles to remember what exactly happened. He walks around in this unfamiliar world, until he sees a strange looking Hedgehog -- one that looks like him, but with darker fur. This is Shadow, the ultimate life form, but in a classic design like Sonic. Shadow wakes up and is confused. Sonic does not remember Shadow, and Shadow is shocked to see Sonic look "younger", and even more so to see that he himself looks just as young. Shadow, failing to remember properly what happened to him either, explains that he was fighting with (Modern) Sonic in Super form against what he thought was the Biolizard ("Or was it the Eclipse Cannon? Wait, no... The ARK... Or... Hmm.... Was Gerald even alive either?"), when suddenly they lost Super form, and the Chaos Emeralds cracked, unleashing Dark Chaos, who also wrecked havoc on where/when he had appeared.
Losing breath in the vacuum of space, the two lost consciousness, and the next thing Shadow knew, he woke up to "Classic" Sonic.
They are suddenly greeted by a disembodied voice, a goddess named Light. She explains to Sonic and Shadow that in reality, what happened to them was, right after defeating the final boss of SA2, the Chaos Emeralds broke, and Dark Chaos escaped and wrecked havoc similarly to how he did in Sonic and Shadow's hazy memories.
Dark Chaos is an evil god that was defeated by Hedgehogs long ago, and split into fragments sealed within Chaos Emeralds by Light. What was not anticipated that, after enough uses of the Emeralds, they could lose grasp over Dark Chaos, who could break the Emeralds and escape.
Dark Chaos has the power to warp time and space so long as He is not in a realm he cannot control, so he can warp to any timeline or any point in time and wreck havoc on it.
Dark Chaos destroyed city after city on Earth in the time where he was initially freed, and nearly killed Sonic and Shadow at once with one blow, when Sonic and Shadow were suddenly dragged into this Zone, the "Zone of Restoration". Light used the last of her power to resurrect Sonic and Shadow in an infantile state and restore them back to normal at an accelerated rate. A side effect of this is that they attained memories from every timeline, but so much memories they cannot remember most of them without misremembering them. This took 3 years, until the restoration had to be paused abruptly, as Elysium feared it could be too late for the Hedgehogs to save the Universe from Dark Chaos. Thus, they are in this "childlike" Classic state. Light begs the two to use portals within The Restoration Zone to go to various points in time and space and rescue these timelines from Dark Chaos's grasp. The Hedgehogs must also, through each portal, gather the Light Emeralds to return to the original timeline and save the universe from Dark Chaos once and for all.

(The Restoration Zone acts as a hub world, providing entrances to each level or boss stage in the game.)
